When I highlight a verse, it usually has lots of references (blue text and underlined). This makes it harder to read the verse because the text switches from highlight marking to reference marking and back again (e.g. red highlighted text to blue underlined text). I wish the reference would take my highlight but perhaps leave the underline so that I know it is a reference.

I don't know...I have mixed feelings about this request. I know what you mean, Bro. kchase, as I have sometimes felt that way, too. However, if this were implemented, then those of us who use underlining as a highlight would have to specially highlight the official references. Plus, if you use highlighter mode (far left button when highlighting), it does highlight the links as well and now there are no blank spaces between words. Have you tried using that and seeing how you like it?
I think I lean towards just leaving it as it is. At least that's my vote, FWIW. Other opinions?

Sorry, I am a little confused on terminology. Let me see if I can be more precise and see if can understand your comment. There are two methods to highlight passages. One way is by hitting the paragraph link (either the verse number or the little circle) which brings up a list of choices such as bookmarking, select "Highlight Verse" and then select a color. This highlights the background of the whole verse even between words; the links have the selected background color but retain their link highlight style (blue underlined font). I will call this "paragraph highlighting". The second method is to select the "highlight" button at the bottom of the screen, the application switches to a highlighting mode, and you have a choice of font color, font style, and background color for your style. I will call this "passage highlighting". This gives you more highlighting choices, but, on mine, highlighting by changing the background color still leaves unhighlighted spaces between words Using this method of highlighting, links highlighting will still retain their color (blue) and underline, but will add any of the other highlights you give it (background, bolding).
I cannot with passage highlighting using a background color, highlight the space between words which leaves the highlighted text "ugly" (IMHO). Just to let you know, I usually mark my scriptures using paragraph highlighting because it takes me about 3 seconds to do that way while it takes about 3 seconds just to switch into passage highlighting mode. Passage highlighting mode is sooooo slow, I have complained about it (privately in email). I would switch to passage highlighting more with highlighting the background color if it were 1. Faster to do, and 2. Highlight between words.
So, I use paragraph highlighting normally, and passage highlighting (red text) when I feel it is important enough to warrant the extra time to highlight. Unfortunately, the passage highlighting usually includes a link to two, giving the red-blue-red text. I felt it was "ugly", so I wrote the comment.
As for those who use underlining as a highlighting, I can completely understand that reasoning. While I prefer background highlighting, I can see underline highlighting bein another popular choice. I didn't mean to suggest "the one and only way" to fix it, which I am sure you understood but it is a good point to remind the developers. No matter what you choose, you are going to limit someone. I mean, what if my preferred highlighting was blue underlined text? I would have the problem you brought up. The developers did a good job of choosing a combination that people were unlikely to prefer.
I know this post is long, but I think the issue comes down to user control of the highlighting, both links and personal selections. If we were able to control what the highlight style of the links were, we could have it both ways (me-underlined, someone else-another way). I would even like to specify the highlighting behavior when the two are combined. The trick here is to do it it an "easy and intuitive" way.
Oh, and I want to be able to enter/exit passage highlighting quicker.
I believe I will write up another feature request or two.
What version of Scriptures
What version of Scriptures are you using? The latest version "passage highlights" in underline or background highlighting without spaces. I have not experienced slowness with highlighting, either. I'm using a Touch 3G using 3.x OS.

Let's see, I am using version 2.8 of the software (app updates say I am up-to-date, as well), on a Touch 8G (which I believe is actually 2G, but I purchased it when the 3G came out) running the 3.x OS. I was thinking of going 3G on the touch (iPhone monthly is to expensive for me), but I was hoping for a camera like everyone else. I couldn't wait any longer, so I got the cheapest so I wouldn't get too much flack from my wife when I upgrade hardware.
So maybe I don't have the fastest Touch, but its speed has been acceptable to me with the apps I use.
To confirm ealier comment. In the scriptures:
1. Tap the highlight button (the one with the pen icon) on the bottom bar.
2. Screen "animates" as it switches to highlighting mode and the bottom bar is replaced with highlight options.
3. Entering and exiting highlight mode takes about 2 seconds and 1 second respectively (1 mississippi, 2 mississippi...). I can probably attribute this to the cheap version of my Touch, but other context switches do not seem to take o long, and I always think the animation is to blame.
4. I choose default color for text and red for background.
5. I select the beginning and the end words of the passage I wish to highlight make sure to select multiple words.
6. I observe only the words get the highlighting and not the space between words. I am hoping that's a bug.

Yes, what Mavin10 says is correct. You will see the spaces, but when you press the "X" to exit out of highlight mode, there should be no spaces.
